Agree, Ctrl+Z need to work better.
Today I accidentally deleted a Node and the Undo is just not working!
Its just an image widget this time but what if I deleted a tree in the future!

indeed,
I’ve just used Cocos Creator for about 1hour and ctrl+Z shortcut not working is quite unusual in 21th century ;-).
version: 1.2.2, on Win7.

I am using latest version (v1.3.1) and I confirm ctrl+z is now working.
